There are a number of POTF2 era carded EPs with substantial paint differences known to exist. Let's see them! I'll go first with this flesh colored Bib Fortuna and Emperor Palpatine on red cards.

Here's my Flesh face emperor EP on green luke stormtrooper cardback
Luke Bespin EP on Tri-logo Boba Fett card. I included a picture comparing it to the production figure which has a darker brown belt and holster, a slightly different hair color and paint scheme.
EV-9D9 with Black Limbs & Datapad. The production figure has dark silvery-grey limbs and datapad. I included a picture of the production figure alongside a loose EP so you can see the color difference.

Emperor Palpatine with flesh deco on green card
Expanded Universe Princess Leia (Dark Empire) with early blue lightsaber. The lightsaber was later changed to red for the production release.

This is my favorite one. Ewoks mock up- Wicket's colors differ slightly, but Logray has an entirely different paint scheme.
3-PO Freeze Frame mock up with a white freeze frame chip. Awesome tester. I believe they made 5 figures with this white chip. Very cool.
Leia Boush SOTE Card with an alternate paint scheme that reflects how she looked in the advertising vs. what was sent to stores during production.
Luke Ceremonial first head sculpt mock up in a square bubble and with a smooth medal.
Everyone’s heard of this probably but gotta include here.
Preproduction gray Vader. His armor is a grey flat sort of color compared to the production version which was more of a shiny black. A total grail in the POTF2 and more broadly, modern Star Wars collectibles world.

This is one of my personal favorites. Ponda Baba Coll. 2 with Square Bubble - Ponda has Grey Eyes, Beard, Hands & Boots. This paint scheme differs from the first Production release with had a Grey Beard and Grey Hands, but had Black Eyes and Black Boots.
